Could you give us a bit more information here? Is it affecting multiple TMs, multiple languages?
What version of Studio and Groupshare are you using?
Is it possible that the TMs were not fully synchronised, maybe the online TMs contain more segments? Could you please check if they contain the same amount of translation units? When were the GroupShare TMs last exported (and imported into a file-based TM, used for the analysis)?

So far we have found it to happen (and this started only recently) with larger TMs and projects that have many languages.
We are running SDL Trados 2017 SR1 14.1.10016.54660 and Groupshare 14.2.60175.10 - SR1 CU10
The server based and file based TMs are exactly the same. We ran analysis with server based first, realized the results could not possibly be correct, downloaded the TM, re-ran it as file based and got results that looked more in line with what they should be. It's as if the server based TMs now are not picking up any TM segments. I am attaching two screen shots, one showing the analysis with server based TM, and one showing the SAME files with the SAME TM as a file based TM. Not the first and only problem we've had with SDL, Groupshare and Plunet, but very, very strange, and only started recently. We did recently allow XTRF to install their integration to work with our SDL/Groupshare, and the timing is strange, but I can't imagine that's it...
